For those who know it well, what are the best things to do there and nice places to stay? I need to plan a weekend trip in the fall and need some suggestions. ;D

My inlaws live in Stonington, which is really Mystic (there is no Mystic, btw). The Aquarium is a must-see and there are some really nice hotels over in that area. There's an outdoor mall right over there as well - you can easily spend a day just looking around there.
You cannot ignore the Seaport. It's pricey (I think it was $18 a person the last time we went) but it's amazing to see all of those ships and houses. The Amistad is there - the real one - defintely something to check out.
The downtown area (where Mystic Pizza is) is very cute - lots of shops but expensive and touristy. IMO - Mystic Pizza is overrated. The food is meh and it's always crowded; you're better off going to one of the restaurants over near the aquarium or the seaport- the food is better and more authentic to the region (seafood). And don't be scared of the smallish restaurants - they usually have the best food.
You are also not far (maybe 15 minutes) from Mohegan Sun casino, which is always fun for an evening. And if you can, go to Groton and see the submarine museum. It's really cool. ;D

So, Stonington is the actual area? I've seen listing for Amtrack that will go to Mystic(?). I think the aquarium and the seaport sound like nice ideas. I'll admit I had only heard of the movie reference but I heard its a nice area to visit.

It's called Mystic for the tourists (and always has been), but the zip code is Stonington and no local calls the area Mystic. (My husband grew up there - he still gets touchy : . We spend alot of time there and really, you can't go wrong. There's an awesome Japanese restaurant right next door to Mystic Pizza (if you like Japanese food). It's really quite beautiful and in the Fall it should be really nice, since most of the tourists are gone.

Plan on going beyond the boundaries of Mystic? Southern RI is really a beautiful place to see as well (Wakefield, Point Judith, Newport).
Have a great time while your here =)

Thanks everyone for weighing in. I'm considering staying at the Holiday Inn because they have a special which included seaport tickets and aquarium tickets. It also says its very close to the attractions, but I am assuming the area is very easy to get around. I may take amtrack so I hope all these areas will be connected *shruggs*
